Windows 2000 and XP require the first sector of any boot drive to be
available in a file.

For example, if you have a Linux partition and are using the Win 2k boot
menu to start it, you need to dump the first 512 bytes of the Linux boot
drive to a file ("bootsec.lnx" for example) and then copy it to the drive
with Win2k on it. You then edit the BOOT.INI file to add Linux to the boot
menu and reference the bootsec.lnx file.

I know this isn't detailed, but should help.
